The missing pads look like it goes to nothing and it’s just a support pad that will appear as an NC point on the schematics schematics, so you MIGHT be okay. Since they aren’t on obvious groundplane where it may be an issue, you will probably be fine.

It doesn’t always work, but once the damage is done it’s worth a shot since you need a new board anyway. That pen is availble in a few types, but the CW2200MTP is the best fit for this.
