Will the latest Mac Pro run without the original GPUs installed?
Crazy question I know, but If I can run an external PCIe video card would I be able to remove the original from the can? Or is it possible to downgrade the GPUs. Not really needing any of the GPU power.

The Mac Pro is a workstation class system, not a file server.
Using the Mac Pro as a file server is a big waste as a file server does not need the CPU power (or graphics) a Mac Pro has.
A better direction would be getting a NetApp file server. Here you'll spend less and get something that is in fact faster! Than what a Mac Pro could offer as a file server.
As for a DB server or any other application server (i.e. Dominio, Exchange). The Mac Pro wouldn't be my first pick here. While it can do the job, it was not intended for that function. We use Dell systems running Unix (rack based systems) for our app servers.
I can't see running the Mac Pro's without their graphics cards as the system was designed as a workstation. I'm not getting why you would then run an external PCIe graphics card. Are you thinking heat here as an issue?

Not really an answer to my question.
Actually for an internal office database server. It is CPU intensive and will use all the CPU cores. Never uses the GPUs and never has a screen connected after initial OS setup.
We use the E5624 with about 1PB of active storage at our site.
Ah! A different duck here! A DB server not a file server.
