The Early 2009 Mac Pro—also known as the Mac Pro 4,1—introduced Intel's Nehalem architecture to Apple's line of professional desktop computers in March 2009. The Mac Pro 5,1 used the same interior design but received further CPU updates in 2010 and 2012.

Mac Pro 4,1 upgraded to 5,1 and Sierra with Apple RAID card - Crashing

I upgraded my 4,1 Mac Pro (early 2009) to the 5,1 firmware and MacOS Sierra. After doing so it ran great for about a week. Then the RAID card (RAID 5 config) started throwing kernel panics. Then it started rebooting and throwing kernel panics upon loading the desktop.

Fortunately I have a Boot flash drive for Sierra installed and the RAID drive is for user folders and data. The RAID drive did have a copy of Mavericks and it has now taken over as the default OS and the computer runs fine (so far).

I have noticed that if I open my iTunes folder on the RAID drive (I'm trying to make a backup of the 1 TB of movies and music that I have in this library) that the computer kernel panics (that folder is on the RAID drive).

I'm at the point that I'm not sure if the Sierra update is causing the issue. The (illegal) firmware is causing the issue or the OS is causing the issue.

Does anyone else have a Mac Pro 4,1 that they have updated to 5,1 with an Apple RAID card that originally shipped with the 4,1 that is running Sierra without problems?

Update (01/18/2017)

I was able to capture the kernel panic.....

Have you looked at SoftRAID? We use it on our external drives. Not sure if they support the older Mac Pro Raid card.

Here's what I did to get my MacPro to take Sierra. But i currently do not have my RAID card in it, and have not tried it. Am running a 512GB SSD as the boot. Plus three 1 TB drives, one an SSHD.

Sierra upgrade possible on a MBP mid 2009

Tomorrow I'll be trying to add a inateck USB 3 PCI card.

I did a clean install of Sierra and it seems to be working so far. However, the last time I did a upgrade to Sierra it worked for a few days before falling into the crash of death cycle. Thank goodness for 10.10 on a separate drive.
