Checking across most capacitors (like C2) reads almost shorted so I assume a component has failed. Short appears across the whole board so I assume a main power rail short and once the power regulator sees the short on the output it shuts down. Anyone have any guesses on which component(s) may have failed. I have 2 BBB with the same exact issue.

In my opinion, your BBB may have a broken power management chip or some shorted diodes. If all shorts disappeared after removing power chip, the power management chip must have a problem.
If not, other components(or both them and chip) have problems.
